I am quite new to Lyx. I did not know there is an uncompressed format
until I read your message. Now that you say, I must have enabled that
check box when installing 2 weeks ago.
Basically your handling is sound, specially keeping the compressed flag
of read files. But an additional checkbox in the save dialog (if
possible) could save quite some confusion !

- There is a setting "Save documents compressed by default" under
Tools->Preferences->Document Handling. The default value is unchecked, so
that LyX creates new files as uncompressed. This setting is not documented
in Appendix C of the user guide, where other parts of document handling
are documented (and some other parts of the pane are not documented
either).
- If LyX reads a compressed file, it keeps the compressed status, and
there is no way to set the document back to uncompressed from within LyX.
So, the workaround you found (uncompressing the file with an external
tool) is the only possibility to switch a particular document back to
uncompressed. There should either be a setting to toggle the compressed
status in Document->Settings (but it does not fit in any of the existing
panes), or a new menu entry File->Save uncompressed (for compressed
documents), or File->Save compressed (for uncompressed documents), or
maybe an option in the save as dialog.
